I may very well be wrong but there's always the chance of a political injury aimed at saving him from international duty. He'll most likely heal during the break.
Also the fact he got replaced with Willian instead of Batshu makes it a tactical substitution which increases the probability of a political injury. Conte hits 2 birds in one stone:
1. Saving Morata
2. Operating a tactical change aimed at destabilizing the opponent's plan at half time.
